I would like to use a smartshunt to monitor alternator charge of my system. However, in my system the shunt can only be inserted into the positive leg (between alternator+ and battery+). Can the shunt be used in this way?

No, it must be wired into the negative as the first and only connection to the battery (before any connection to vehicle chassis, loads or charge sources which will run through it).
