Blue Smart IP22 Charger 3 outputs - will run 3 independent charge cycles? if not, should I use separate Isolator?

The title says it all. I am not very proficient with boat electrics, therefore some of the answers are too technical for me.

I have the Blue Smart IP22/30 Charger 3 outputs and 2 battery banks.

Shall I connect them as:

1 output --> Isolator --> battery banks

or

2 outputs --> Battery banks?

In the second case (which sounds more reasonable), will the charger sense the individual banks' Voltage and charge?

Or will I have to wait for service bank to reach the starter bank charge level and then fill up?
