Have a 2017 Isuzu D-max with a smart alternator , the start battery is lead/calcium alloy and my second battery is AGM , I would like to replace the AGM with Lithium , I have a VSR installed would I remove this and use the Orion-TR Smart DC DC charger and are there any requirements in regard to the cars smart alternator ?

No, but can be tricky to set up. See the manual linked from the product page links. Be careful not to overload the alternator. Try to keep total load including vehicle to about 50% of rated output.
If you can't do it by program because of the way your smart alternator works, then switch it from the radio switched feed or another switched feed in the vehicle.
