I am using the external control mode in the Multi RS Solar to set the setpoint in order to charge or discharge based on my power usage.
I was wondering if these 10 second interval can destroy the internal flash of the device or are thse settings kept in RAM
If the dbus-obj-path starts with /Settings/… (aka all com.victronenergy.settings keys), then is stored in flash. Otherwise no.
Maybe is a good idea to tell us which setpoint you want to set… There are a quite a few of them…

It is the ESS setpoint of the multi rs at offset 4922 (modbus com.victronenergy.acsystem)
It’s not a flash variable. So no worry.
